In the beginning cutscene of the game, a Wasp Camera flies into the Simpsons' House and into the living room where Homer is taking a nap on the sofa. After a few seconds, Homer wakes up, notices the Wasp Camera and then slams it to the ground, and crushes it with his foot. After destroying the camera, Homer finds some coins that emitted from the Wasp Camera and admires them, until an advertisement featuring Krusty appears on the TV, he is advertising a new energy drink called the "Buzz Cola" which is good for a person's energy. After watching the advert, Homer decides to get some cola himself and walks out of the living room drooling.

After Homer goes outside beginning off the first level of the game, he is told by his wife, Marge, that somebody ate every dessert in the house, which Homer claims that it was probably Milhouse, Homer then goes to the Kwik-E-Mart and asks Apu for the Buzz Cola and ice cream. After that, he returns home and is told by Marge that Lisa left for school without her science project, which Homer then hurries to the school before Principal Skinner arrives, he successfully gets there first and quickly enters the school to give Lisa her science project. He then returns home, where Marge tells him to go talk to Ned Flanders as he seems upset, Homer goes to Ned, who explains that his possessions are missing, Homer finds out that he stole Flanders' lost stuff and then drives away to collect Flanders' tuxedo, his lawn mover, his cooler from Barney, his family portrait and Rod's inhaler, he then returns to Flanders, who is pleased to find that his possessions have been found, Homer then goes back inside his house where he is told by Marge that he is late for work and today is his workplace evaluation day with Mr. Smithers, which Homer then worries that he'll find his scorpion farm, Homer goes to the Krusty Burger by the cemetery and finds Lenny there, Homer asks him if he's seen Mr. Smithers, which Lenny tells Homer that he saw him at the Kwik-E-Mart, Homer suggests that if he was to take Smithers out, he would need a car with a little more junk in the trunk for the job, he goes to Barney and asks him for the Plow King, Barney (who is drunk at that moment) lends Homer the Plow King and Homer sets off to the Kwik-E-Mart where he finds Smithers parked beside the shop in his convertible, Homer destroys Smithers' car and heads to the power plant where he wants some sleep, but a camera is spying on him, Homer goes out of his office and destroys some power couplings and then returns to the office, where he is glad that he is able to get some sleep, not until Mr. Burns says on an intercom that his "mindless drones" must return to their homes. Homer returns home and sits down on his sofa, where he watches the news, which involves Kent Brockman talking about Wasp Cameras spying on the citizens of Springfield, while an angry mob questions Mayor Quimby at the town hall, he then says that strange black vans have been appearing all over town, which Homer sees one parked right outside his front, Homer exits the house and investigates the van, he then follows it until it stops, it stops at Mr. Burns' Mansion, which Homer finds out that Mr. Burns is behind all the mischief. Homer then goes to the Grocery Store and tells Marge that Mr. Burns is spying on everyone, but Marge is more concerned about a new video game that is being sold to children, and they shan't play it, Marge and Homer go out and destroy ten boxes featuring "Bonestorm 2" games by ramming into the Bonestorm Truck. After Marge and Homer return home, Homer sets off to the power plant and finds his friend, Carl who is drunk, Homer, after finding out that Smithers is going to warn Mr. Burns, races Smithers to Mr. Burns' mansion and successfully wins, he then turns to Mr. Burns and scolds him for all his mischief, but Mr. Burns then reveals that the black vans were only harmless Pizza Vans, and immediately fires Homer.

In the second level, Bart has been asked by Dr. Nick to help look for his lost monkeys, but Bart needs a big vehicle to fit all the monkeys in, as they all won't be able to fit in his car, Bart finds Homer in the hospital parking lot and asks his dad if he can borrow his Mr. Plow, which Homer tries to charge his own son, he gives Bart the "Mr. Plow" in the end and Bart goes out to find the missing monkeys.

While he didn't make any appearances in the third and fourth levels (with the exception as being an optional driver), Homer appears again in the fifth level, where Apu asks him if he can borrow his custom-built car when Dr. Hibbert tells him that his babies need clean diapers, Homer at first won't let him, but if he sells it to Apu at a insanely high price, he can. Homer does lend Apu his car however, and Apu goes out to collect the diapers from a diaper minivan.

In the sixth level, Bart tells Homer about alien plot, that they're using the Duff Brewery to store laser guns, which Homer is outraged, calling duff its' biggest disgrace since duff ice. Homer and Bart then head to the Duff Brewery in Homer's old sports car from the 70's and race a black car there, Bart and Homer arrive at the brewery, but were too late as Kang and Kodos had already poured the cola into Springfield's water supply, which would then wake up the dead the next day.

In the seventh level on Halloween night, Lisa tells Homer that the zombies are on their way, but Homer is more interested in the baseball game, but a group of zombies enter the pitch and eat the brains of the crowd and Kent Brockman himself. After the situation, Homer leaves his house to collect supplies. First, he goes to the Flanders' House and collects Ned's first aid kit, goes to Cletus' house and grabs his boards, which Cletus yells at Homer for doing so, and finally he goes to Moe's house asking Moe for his chainsaw which he gives to Homer, Homer returns home with the supplies and goes to the school playground, where he asks Comic Book Guy what is going on, Comic Book Guy explains to Homer that the alien spaceship is using a tractor beam to suck up trespassers, Homer then notices a black car parked under the craft, where Comic Book Guy also explains that the car is an advanced probe for the mother ship, he then recommends Homer to use a Zombie Car as it runs on human brains, Homer finds a zombie in the Springfield Cemetery and receives the Zombie Car from it, he then returns to the school and follows the black alien car to the power plant, Homer then turns to Professor Frink with his Hover Car equipped with Nuclear Waste, he says to Homer that he has found out the aliens' weakness, which is nuclear waste, and he is planning on delivering it to the spacecraft in the school playground, he also asks for Homer's help so that he can defend him from the zombies, which Homer reluctantly agrees. Frink and Homer go to the school playground where Frink and his car get sucked up into the spacecraft's tractor beam, but Frink's efforts only causes very little damage to the craft, Homer then enters the school and tells Lisa that he must find some nuclear waste, which Lisa suggests that maybe he could ask Mr. Burns, which Homer then immediately drives to the power plant, but avoids the black car on the way, Homer arrives at the plant and climbs up the wreckage to Mr. Burns' office, he asks Mr. Burns for help, which he gives Homer a map of all the burial sites of the nuclear waste, Homer goes to the school playground and drives his car into the tractor beam, but still only little damage effects the ship. He then turns to Snake, who wonders what it would be like for him to get car-jacked, he then asks Homer what would happen if he refused to help, which Homer responds with threat, he and Snake then drive to the power plant in Snake's Bandit, while avoiding the black alien car again, they collect the nuclear waste and head back to the school playground where Snake and his car get sucked into the beam, but again, Homer's attempts only causes little damage to the spacecraft. Homer then turns to his dad in the school playground with his modified WWII Vehicle, but he starts to worry when he asks his son if he is getting sacrificed for good, Homer and Grampa head off to the power plant, where they race the black alien car there, they receive the nuclear waste and quickly head back to the school playground, where they avoid the black alien car one last time, after losing it, they drive straight into the playground and into the tractor beam, Grampa and his vehicle get sucked into the UFO, while the UFO malfunctions and crashes down into the basketball field, Homer cheers for victory and chuckles for being scared of some harmless nuclear waste, suddenly he feels a scratch on his back, which Homer turns around and finds a third arm scratching him, Kang and Kodos then emerge from the crashed UFO looking as if they are preparing for death. A while later, Homer and his family are all gathered up on the sofa, with Lisa saying to her dad that he is proud of him for rescuing them all from the alien invasion, Homer then asks if it really happened, as he thought it was a bad dream after eating too many raw hot dogs, but Marge tells Homer that he is the town hero and he really did save Springfield, Bart then comes in and tells his dad that his fans are waiting outside, Homer is confused by the term "Fans" where he opens the door and sees a crowd of different-colored rigellians cheering for him, Homer then bends down and grabs a newspaper, where Rigellians cheer and encourage him to show off his muscles, where Kang and Kodos are sat peacefully in heaven.
